That's just it: he's not on a revenge mission. he's out to find and reveal the truth.
Right... by killing or maiming anyone who gets in this way, which, if anything, is a far larger flaw in the internal logic of the Bourne films considering how much guilt he carries on his shoulders. Bourne wreaks quite a bit of wanton havoc in NYC with surprisingly little of the population seeming to get in the way.
